If you ask me, I think Nintendo probably did all this stuff just to mess up people like us who use Action Replays or Gamesharks. I mean, come on, they freakin' name the parts of the map that can't be acessed The Mystery Zone!! Why else would they do something like that if they thought we would play the game normally!? They also probably made the new DP Box to make it look like you can catch it!!
Nintendo's been doing that sort of thing since R/S/E. Recall the decamark RS:000 pokedex entry "This pokemon hasn't been discovered yet" etc. They've been anticipating hackers and sharkers/AR'ers tearing apart the game for quite a while now.There's also theories that "bad egg" was intentionally planted to crash peoples' games as punishment for sharking but I don't put much stock in them
