Why would you write it in java? You could write it in flash but the random pokemon battles would be the hardest to tackle. How about if you ask how Pokemon Crater did it. I am sure they will tell you the basics. Just don't listen to them about how they did their maps because it sucks how you move from one section to another. (by clicking other section)
Long ago, there were many continents around the world, and they all lived in peace. Over time though, relationships between the countries grew more and more troubled. Then it all came crashing down. A ship from one country was destroyed, and they blamed it on another. Both countries were enraged, and launched attacks on one another. No country had a real army, so they used Pokemon. It was one of the saddest things anyone had ever seen, Pokemon destroying towns and villages. After a while, all other countries were told to pick sides. Most chose to be neutral, and all this did was anger both sides. Soon everyone was caught up in fighting. After years of destruction, everyone was tired of fighting, and just wanted to end the war. The leaders of the countries also wanted to end the war, but they wanted to do it by winning the war. Every country then pulled out there trump card, legendary Pokemon. Every country bragged that if everyone else didn't surrender, they would be wiped of the face of the earth. After months of death threats, the countries came to an agreement. They realized that if anyone attacked anyone, everyone would be dead, and no one liked that. So they ended the war that had destroyed so much, and formed the Allied Continents, an organization set on peace and rebuilding the world that was left in taters from the war.
